the yamaha oem belly pan doesnt protect anything at all, just a comestic decoration, maybe other aftermarket brands that wrap under the engine could have... cleaning tar and gunk on your bike is part of the pleasures of motorcycles :)

try using a flat screwdriver with tape on it(you dont want to scratch the paint on the head cover) they can be pretty sturborn, since they are clipped on the spark plug head

are you talking about the whole coil pack or just the electrical connector that connects on the coilpack ? if about the connector, sometimes you need to push on it first then depress the tab and then pull it back
